The AMP was given detached weapons because it was also used as a cargo loader with its manipulators. The APU was pretty much single purpose.
I'd have to go with the AMP design over the APU, because the APU was just a big messy pile of techno BS by comparison. A lot of the tech in The Matrix was purposely made to look like junk, but I thought they got a little carried away. The APU should've at least had some actual protection for the pilot. The AMP looks like a walking Apache attack chopper, and actually looks like something that could exist.
The D9 mech wins by actually having both integrated weapons and the ability to manipulate objects without actually holding them (the bullet catcher).
